The high ports are a taller head. With it being taller, the crossover from the timing cover to the normal intake water crossover is out of alignment.
Would require blocking the port holes on the crossover and the timing cover. Or use the KRE crossover, which requires cutting the stock one off the intake. (as done here)

The high ports have larger intake ports which requires matching to the intake. Most stock type intakes will need work.

Hopefully the OP does not have a flat hood!

I think I mocked up HP vs stock heads and an intake sat at least 1" taller.

And remember the 409 Z-11 heads were the first High ports. McQuillen's aluminum version!

I have a 1000cfm Throttle body which is a smaller height than a carb. I had a huge air filter before so even if I had to lose 1" it wouldn't be a big loss for us EFI guys.

Looks like the Super Victor EFI might've been a better option and then I get new fuel rails. Well, that's why I'm in here, there's options to plan around beforehand, not get stuck in real time (though my machine shop did make the best out of this situation).

The SuperVictor probably would've helped with your problem. I had to mill .060 off for port alignment on mine, Edelbrock not wide ports.
