Default Inner Door/Quarter Panel Shields

I'm putting the rear quarter panel plastic shields on my wife's '64 GTO hardtop. Can anyone tell me what purpose these serve? There is no opening to allow water to reach the backside of the trim panels on the rear quarters--different from the door shields.

On the doors, there are large holes to allow water to reach the trim panels, so the shields are important here.

Also, what is a good product to seal the holes around the quarter window adjusters? The front top window stops have fairly large holes--too big to use dum-dum (strip caulk). Is there a putty-like product that will fill a hole about 1" X 1/2" for this purpose?
