I tightened the secondary adjuster screw under the base plate and backed it off 1/4 turn, now there should be no transfer slot showing on the secondaries, is that ok? I thought we needed .40 window showing.

When you say adjust windows did you do the secondary also? If so undo it and only open the secondary plates 1/4 turn past closed to keep them from sticking. Try that and readjust the mixture screws before you change any parts.
