Only one pin is correct, but I don't think there should be any holes in the header for the pin. Just a hole in the latch receiver bracket where the clamps attach. this is slightly behind the header & shouldn't go into the header.
I think the pin is just supposed to align the top from left to right to help align the latches as its closed, so no real need for two of them.
